On Monday @ 0630 on the way to work I had a very low speed get off. While turning left, front tire hit a rock, front wheel tucked, and down I went. Left side engine case took brunt of damage, handle bar second. Now it may be my imagination but the handle bars seem a bit off. So last night I loosened the risers and realigned them as best I could. Could someone please look at the FZ and tell me if these two notches that I have marked line up when the handle bars are straight/neutral.

its very possible your handle bar is bent. typical on accidents like this. The handlebar takes the initial impact and can hit the gas tank before it begins to give way.

Does your gas tank have any dents where the handle bar may have landed? What about your bar ends, are they scraped?
